This applies at least to outputting revealjs. It appears that using a lower than slide level header prevents pauses from being interpreted correctly underneath that header, leaving them as ellipses. This behavior seems intended looking at the code, but I can't imagine why. I've made a pull request for this issue if it should be fixed.

Previously, when using headers below the slide level, pauses are left
uninterpreted into pauses. In my opinion, unexpected behavior but
intentional looking at the code.
